I have been searching these forums as well as the internet for a solution to this problem to no avail. Apparently this is a common problem with XWA.
I have an Logitech extreme 3D Pro. When I twist the stick, my fighter rolls. When I pull the stick left or right, it yaws and pitches. How do I reverse these bindings?
Twist should be yaw and pitch where pulling the stick to the left or right should roll. Any answers?

Thats the default behavior, however I'm almost sure there is a hook to change that. I'm not at my PC at the moment though.

what exactly is a hook? is it something you just put into a folder? or download? im very very new to this game. I played X-wing on cd rom back in the day. And with squadrons coming. well... thats what lead me here.

Welcome to the forums!
A hook is a way to inject new code into this old game. However, for this specific issue there's a couple things you can try:
Solution 1:
1. If you haven't done that already, install XWAUP 1.6. You can find it in the Downloads section.
2. Install the "Effects by Blue Max's Version 1.1.3.2", also in the Downloads section.
3. Open DDraw.cfg and set "SwapJoystickXZAxes = 1"
Solution 2:
Install vJoy, create a new virtual joystick and swap the axes. I haven't done this myself, so I can't provide more details, sorry.
BTW, this is how the game has always been. From what I remember, all the other games in the series also had this "problem".
